本实验室依托于南京大学地球科学系，是在1991年通过世界银行贷款120万美元的基础上开始边建设、边研究、边开放，并于1995年10月通过国家验收，成为当时全国唯一的一个从事金属矿产资源研究的国家重点实验室。2000年和2005本实验室又两次以良好成绩通过国家评估。实验室原名为南京大学内生金属矿床成矿机制研究国家重点实验室；2006年正式更名为南京大学壳幔演化与成矿作用研究国家重点实验室。
